Why NAS writes in the partition 1 everytime I reboot?

Hello everybody,
I have a Storcenter Network, (not ix2) with 1 HDD (500GB) (the second HDD dead) :(
If I format the HDD, it shows, more o less, 450 GB ( it's the capacity of the partition 3) ... OK, Correct.
... but when I reboot the NAS, it takes the partition 1 (3GB) instead the partition 3 (450GB) to write.
Anybody has had this problem ?
Do you know why could be this behavior?
Any help it will be appreciated.
